较为少见的灵光乍现的日本科学家
【上班路上匆草:日本科学家大部分是依靠勤勉认真,但少数人、偶尔,也可以出现靠创造性。近日去世的利根川进就曾经在加入红海竞争中,突然有创造性实验设计。不过,也只有这一次,他用分子生物学研究免疫学的创造性,获得诺奖。以后他转而用分子生物学研究神经生物学,研究设计就与大家雷同,有关学习记忆的研究,最富创造性的发现是英国人和挪威人】

大约二十多年前,我问过其他领域的科学家:我们生命科学里面,日本人一般靠努力多做,似乎缺乏创造性,你们领域如何?得到的一般是:也是。
近日去世的旅美日裔生物学家利根川进,他在37岁时的一个实验设计,解决了一个重要免疫学问题,于48岁获得诺贝尔奖。
抗体是很多动物中起免疫功能至关重要的分子。它是免疫球蛋白。人的一生遇到很多抗原,那么怎么产生很多很多(1016)种的抗体呢?
是由很多基因,纷纷对应以后都要遇到的抗体?还是很少的基因,想办法组合出很多抗体?
这个问题的提出、各种各样的可能答案探讨,有了几十年,等到利根川进加入的1970年代,成为很多人投入的研究红海,竞争激烈。
利根川进年纪轻轻,加入的时候既无特别想法,实验设计和做法也模仿其他人,连第二都不算。
日本科学家本蔗佑也作为美国科学家的博士后加入了同样竞争行列。那时,日本科学家自信心也有限,还有很多跟着西方的人。正如今天,并非所有中国科学家都对中国有信心,而在还有很多帮助其他国家与中国竞争。
本蔗佑后来回到日本,1992年的工作获得2018年诺奖,那是后话。
当时在瑞士Basel的利根川进于1976年突然发表一篇文章,实验设计与众不同,而且简单巧妙,一举解决免疫球蛋白多样性的原理:有限的基因进行多元重组编码大量抗体。
这一工作当时令人心服口服,结束了一群人人云亦云的实验设计,得到清晰的结论。实验设计的巧妙是获奖的重要因素。他们文章发表后的第二年(1977),DNA测序方法诞生。以后技术推进不需要很多年就可以进行免疫球蛋白的基因D测序,无需利根川进1976年的设计而赤裸裸进行测序也可以解决这一问题。
利根川进以后到美国麻省理工学院工作,再从免疫学转神经生物学,特点是敲除不同的基因,看它们是否参与学习记忆。这些工作发了很多文章,但并无创造性。他还提了想法,但也是领域中很多人想到的一种可能,创造性有限。
所以,生命科学领域,日本科学家有过灵光乍现,但非常规。
利根川进当年“雄姿英发”时,好像是娶了日本电视台的主持,据说是采访时认识的。
他也有过痛苦不堪,72岁那年,在MIT读大一的孩子自杀。
有评论提出他的神经生物学工作也可以获诺奖,在悼词里这么说也是情有可原,但如果真获,是低于平均水平的,而他免疫学获奖工作是实至名归,虽然并非高于诺奖平均水平。

8 生物多样性:免疫球蛋白
多样性与自然选择是生物演化的核心规律,多样性与选择也是免疫学的核心概念之一。
面对自然界如此繁多的抗原性物质,个体生物可以产生直接与抗原结合,多于1012种类的蛋白抗体分子,被称之为抗体的多样性。而对T淋巴细胞非常重要的表面受体(TCR),人的一生更可多达1016种,多于通常估计的人体同时拥有的细胞总数(1013)。
在分子和细胞机理方面,在1900年诞生侧链学说后,对免疫球蛋白发生的诠释就不断被修改,1957年出现克隆选择学说,1960年代开始认知抗体蛋白质的结构,1970年代发现编码抗体的DNA有特殊的重组机制。
8.1抗体产生的机理
免疫学家曾长期试图理解抗体形成的机理。抗体形成的理论需要对已知现象做出合理性的解释:对抗原的特异性,对多种抗原的反应,第二次引入抗原导致的反应大于第一次(Glenny and Südmersen,1921),对自身的抗原有免疫耐受。
抗体形成有直接模板学说、间接模板学说和选择学说。抗体形成的直接模板学说认为,抗原直接进入细胞,在每个免疫球蛋白产生印记,指导特异的抗体生成。起初,只是提出免疫刺激后,产生正常血清成分的细胞开始产生不同的分子(Landsteiner and Reich, 1905)。直接模板学说有几个版本,都认为抗原直接作为抗体的模板(Bail and Tsuda,1909;Breinl and Haurowitz,1930;Mudd,1932;Pauling,1940;Pauling and Delbrück,1940;Pauling, Campbell and Pressman,1943)。可以是围绕抗原进行抗体合成或组装(Mudd,1932),或抗原位点决定抗体的氨基酸序列、使之与抗原匹配(Breinl and Haurowitz,1930)。Pauling提出抗原指导抗体空间结构的折叠而改变其构型,从而特异结合和识别抗原(Pauling,1940;Pauling and Delbrück,1940;Pauling, Campbell and Pressman,1943)。
间接模板学说认为,抗原通过改变其他(如遗传物质),再指导特定免疫球蛋白产生。1941年,Burnet等提出适应酶学说,认为抗原进入产生抗体的细胞后,通过诱导酶的改变,让细胞生产对抗原特异的抗体(Burnet et al.,1941)。1949年,他们提出抗原进入细胞核或细胞浆,改变细胞的遗传物质,导致能够识别抗原的特异抗体产生(Burnet and Fenner,1949)。这一假说,到1955年Burnet写作时出现RNA和蛋白质互为模板、自我标记物改变模板的复杂版本(Burnet,1956)。
克隆选择学说认为,身体原有多种抗体(或产生抗体的细胞),抗原选择性地刺激相应抗体产生。
8.2 侧链学说
1900年,Ehrlich提出侧链学说(side-chain theory)是第一个有影响的解释抗体形成过程和作用机理的学说(Ehrlich,1900)。
Ehrlich的侧链学说,与其早期研究不能全然分开(Ehrlich,1878,1885,1897;Ehrlich and Morgenroth,1900c;Prüllet al., 2009)。1878年,他在博士论文中提出染料与细胞结合需要“细胞特定的化学特征”。1885年,他首次提出侧链(side-chains),认为细胞的原生质有起细胞主要作用的化学分子核团,也有起营养作用的化学分子侧链(Ehrlich,1885)。1897年,Ehrlich提出了侧链学说的雏形(Ehrlich,1897):细胞的侧链结合毒素,结合之后侧链不能起正常功能从而使细胞补偿性地产生更多的侧链,进入血液成为抗体,这一雏形相当接近他1900年的学说,只是尚未明确提出侧链定位于细胞膜。Ehrlich虽然起初认为抗毒素结合毒素之后可以破坏毒素,后来认为抗毒素是中和毒素的作用(Ehrlich,1898,1899)。
1900年的文章中,Ehrlich全面阐述其侧链学说。他提出,细胞的原生质有起细胞特异功能的中心部分,也有起营养作用的侧链。根据不同细胞的需求,侧链有所不同。侧链与营养物质结合,营养物质的原子团与侧链相应的原子团发生特异的结合。这种结合类似于Emil Fischer(1852-1919)提出的酶和底物的锁和钥匙的关系(Fischer,1894)。Ehrlich提出毒素有两部分,结合部分(haptophore)与细胞的侧链结合,毒性部分(toxophore)起毒性作用。如果细胞无侧链,毒素不会对它起毒性作用,有天然免疫。如果细胞的侧链与毒素结合足够强,可以中和其毒性。如果给予毒素的剂量合适,侧链结合毒素后可以不断再生,产生新的侧链太多后,被分泌入血液,成为抗毒素。免疫的过程就是细胞产生和分泌侧链的过程,血清的抗毒素或抗体来源于细胞的侧链(Ehrlich,1900)。
他还提出,不同的抗体可能来源于身体不同的细胞。单个抗体的免疫力可能不足,需要多个抗体。用细菌的整体要比细菌的单个代谢产物更有效诱导多种抗体产生,这样免疫力更强。
侧链学说并不是很容易解释有关抗体的相关事实(Silverstein,2002)。首先,如何解释免疫系统事先存在对大量抗原有特异性的抗体。其次,侧链起营养性作用的看法也备受质疑;其三,如果抗体来自毒素所作用的靶细胞,无法解释抗体存在于血液而不存在于靶器官。例如破伤风毒素作用于神经系统,但其抗体不在神经系统内,而在血中。
在Ehrlich前后,曾有几位研究者推测抗体来源于抗原,都被弃之不用,对后续理论未产生影响(Hertzfeld and Klinger,1918;Silverstein,2009)。Ehrlich的侧链学说考虑了抗原-抗体特异结合、抗体为体内已有分子、抗原选择性促进抗体产生等因素,是第一个有影响力的抗体形成理论。后来知道对毒素敏感的靶细胞和抗体产生的细胞并非同一细胞,毒素结合的靶分子也无需是抗体分子,Ehrlich当时将与毒素结合的不同细胞和分子简单地当成同一细胞、同一分子,成功解释了大部分抗体免疫的现象,却并非体内的实际情况。尽管如此,侧链学说依然为抗体本质的探索提供了一个很好的起点。
8.3克隆选择学说
Ehrlich的侧链学说,是第一个选择学说(Silverstein,2009)。
1955年,丹麦免疫学家Niels Jerne (1911-1994)提出抗体形成的自然选择学说:身体合成多种构型的抗体,循环于体内。抗原进入身体后,在大量的已有抗体中与其中有互补构型的抗体相结合,抗原-抗体复合物被吞食细胞所摄取,抗原-抗体分开,抗原被破坏。而抗体进入细胞后,引起细胞合成更多的同一抗体,改变血清中抗体的组成比。同一抗原再次进入体内时将遇到更多的这一抗体,而且有更多产生这一抗体的细胞,所以反应更大。
1957年,平壤出生的、当时在美国芝加哥大学的David Talmage (1919-2014)从过敏的实质是免疫的观点出发,认为要理解过敏就要理解抗体,从而讨论抗体的产生。
他指出Jerne的理论在本质上与Ehrlich的侧链学说有相似性:都是抗原选择抗体。但他们的差别在于Jerne认为抗原与游离的抗体结合,而Ehrlich提出抗原与细胞膜表面的抗体结合。Talmage认为细胞表面的抗体更合理,抗原选择表面有特定抗体的细胞,导致细胞增殖,产生更多的同一抗体,被选择的是细胞,产生与特定抗原有亲和力抗体的细胞(Talmage,1957)。
在以上基础上,多年思考抗体形成机理的Burnet提出了克隆选择学说(Burnet,1957)。Burnet长期研究病毒,但因参与调查疫苗事故而研究免疫学,并观察到胚胎与免疫耐受的关系(Burnet, 1941)、第二次免疫反应大于第一次免疫反应的现象(Burnet et al., 1941)。很难用直接模板学说解释为什么第二次免疫反应大于第一次(Glenny and Südmersen,1921;Burnet et al., 1941)。Burnet持续认真思考免疫学理论(Burnet,1948,1949),对Owen、Jerne和Talmage的文章都很敏感,再版书的时候不断根据新的进展更新自己的理论。
1957年8月的一个周末,Burnet写下了抗体形成的克隆选择学说(Burnet,1957)。他首先回顾了Talmage(1957)对于抗体形成理论的三种分类:直接模板、间接模板和Jerne(1955)的选择学说。他指出自己曾提出的区别自我和非我的“自我标记”想法,源于当时实在难以想象免疫系统怎么可能识别所有外来抗原,而这种想法现在看来是错误的。
Burnet认为体内已有自然抗体的多样性可以很好解决区别自我和非我的问题,Burnet在Talmage修饰的Jerne学说,即细胞水平进行的自然学说之上,提出不仅是细胞水平上的选择,而且是同种细胞的克隆(单克隆)水平上的选择导致了特异性抗体的产生。抗体生成细胞的表面含抗原结合位点,这些位点与同一细胞合成的抗体一致(它们识别同样的抗原)。这些细胞可以释放抗体,也可以增殖产生更多同样的细胞。抗原进入身体后,附着到含结合其位点的细胞上,刺激细胞增殖(Gowans,1957;Simonsen,1957)。能够识别抗原的细胞得到刺激而增殖,其后代可以分泌相应的可溶性抗体,从而产生免疫反应。第二次免疫时,因为已有增殖的细胞,所以反应大于第一次。
Burnet在美国Vanderbilt大学进行系列演讲后,在其后的书中更详细地进行了阐述(Burnet,1959)。他先复习了细菌和病毒的克隆、突变和选择。再列举了免疫的基本事实:抗体是血清中的球蛋白,第一次和第二次免疫反应的差别,对自身的免疫耐受,淋巴组织的细胞参与免疫反应等。他明确指出产生抗体的细胞是淋巴细胞及其相关的浆细胞(Fagraeus,1947;Coons, Leduc and Connolly,1955)。他也分析了产生自身耐受的可能机理。在抗体形成理论方面,他回顾了Ehrlich的侧链理论、Haurowitz-Pauling的直接模板理论、Burnet-Fenner的间接模板理论、Jerne的自然选择理论和克隆选择理论。
Burnet也明确提出:胚胎发育早期,有多种细胞,分别可以产生不同的抗体。与自身已有抗原接触后,有反应的细胞被清除,因而有自身免疫耐受。出生后,释放抗体,或产生抗体。
Talmage和Burnet都意识到,他们的假说带来两个要求:每种细胞只产生一种抗体(Talmage,1957;Burnet,1957);Jerne、Talmage和Burnet的假说都需要个体能够产生数量很多的不同抗体。第一个要求很快被证明。第二个问题需要较长时间。
Gustav Nossal(1931-)医学院毕业后到Burnet实验室读研究生。他和来访的美国生物学家Joshua Lederberg(1925-2008)合作,用针对细菌鞭毛的抗体证明脾脏来源的单个细胞只能产生一种抗体(Nossal and Lederberg,1958;Nossal,1958),这一实验最后可以做到3628个细胞,只有两个细胞可能产生了两种抗体(或一种可以识别两个抗原的二价抗体),而其他3626个细胞都只能产生一种抗体(Nossal and Mäkelä,1960)。
1965年,确定了产生抗体的淋巴细胞(B淋巴细胞)的来源(Cooper, Peterson and Good,1965)。造血干细胞产生前B细胞,进一步发育成为B细胞,受抗原刺激后成为浆细胞,浆细胞分泌抗体。
8.4抗体蛋白质的基本结构
抗体的化学本质是蛋白质,这是多年研究的结论(e.g.,Felton,1928;Heidelberger and Kendall,1929,1935,1936;McFarlane,1935;Chow and Wu,1936;Tiselius,1937;Tiselius and Kabat,1938;Pauling,1940;Scheer, Lagsdin and Wyckoff,1941;Scheer et al., 1941)。按蛋白质电泳特征称为g球蛋白(中文曾称为丙种球蛋白) (Tiselius,1937;Tiselius and Kabat,1938),按功能称为免疫球蛋白(immunoglobulin,Ig)。
对Ig的蛋白质研究得益于发现“Bences-Jones蛋白质”。1884年,英国医生Henry Bence Jones(1813-1873)从当时所谓“软骨病”人的尿液分析发现后来称为Bence Jones蛋白质的物质(Bence Jones,1848)。这种病人实际患多发性骨髓瘤(multiple myeloma)。从孤儿成长为科学家的Putnam多年研究骨髓瘤分泌的蛋白质,发现它们是Ig(Putnam and Udin,1953;Putnam,1962)。Edelman确定它们是Ig的轻链(Edelman and Poulik,1962;Edelman and Gally,1962),每一骨髓瘤分泌单一的( “单克隆” )Ig轻链(Potter et al.,1964)。可以用化学诱变剂导致正常鼠发生骨髓瘤(Potter and Boyce,1962),得到不同的骨髓瘤用于研究。发现骨髓瘤的抗体特征为1975年发明单克隆抗体的制备技术奠定了基础。在1960年代对免疫学研究帮助很大,因为科学家通过骨髓瘤可以很快获得大量同一蛋白质,从而有助于研究Ig的氨基酸序列。
英国国家医学研究所的Rodney Porter(1917-1985)、美国佛罗里达大学和印第安纳大学的Frank Putnam(1917-2006)和洛克菲勒大学的Gerald Edelman(1929-2014)等实验室揭示了Ig的基本结构(Porter,1959;Edelman and Poulik,1961; Edelman and Gally, 1962,1967;Putnamet al., 1963;Edelman et al., 1969)。Ig可以被木瓜蛋白酶(和胰蛋白酶)切为Fab段和Fc段(Porter,1950;Fried and Putnam,1960;Nisonoff et al.,1959),也可以通过二硫键还原分开(Edelman,1959;Nisonoff et al., 1960;Franěk,1961),由重链和轻链组成(Edelman and Poulik,1961)。1963年了解的抗体基本结构如图(Fleischman, Porter and Press,1963)。
轻链的氨基酸序列得到确定(Hilschman and Craig,1965;Titani et al., 1965;Bennettet al.,1965;Putnam, Titani and Whitley,1966;Titani, Shinoda and Putnam,1969)。1967年首次确定一条轻链全部序列(Wikler et al., 1967)。1969年确定同一个Ig的轻链和重链全部序列后获得更准确的结构(Edelman et al., 1969),明确同一Ig重链和轻链的V区相似,更明确了重链和轻链有多少个二硫键相连。一般哺乳动物Ig亚基由两条轻链和两条重链组成,轻链两百多氨基酸残基、重链五百多氨基酸残基。两条重链之间以二硫键共价连接,轻链也以二硫键分别与一条重链结合。重链和轻链的氨基端为可变区域(V区),九十多个氨基酸组成,V区差异最大的部分被推断为抗体结合区域(Wu and Kabat,1970)。重链的羧基部分为恒定区域(C区)可以与补体结合,引起补体反应。
1968年,美国国家健康研究院的科学家解析了Ig的晶体结构(Terry, Matthew and Davis, 1968)。此后进一步工作得到更精确的结果(Silverton, Navia and Davis,1978)。
按照其Fc段的差别,哺乳动物的Ig通常分为五类:IgA,IgD,IgE,IgG,IgM。在抗原第一次刺激B细胞时,B细胞表面主要是IgM、IgD,之后出现类型转变(class switching) (Wang et al., 1970),产生和分泌IgG(和IgE、IgA)。
IgD、IgE和IgG的结构为典型的两条轻链和两条重链。而IgA是二聚体,由两个这样的亚单位组成。IgM是五聚体,由五个同样的亚基组成。导致红细胞(和细菌)凝集反应的原因是一般Ig至少有两个抗原结合位点,可以同时结合抗原性相同的两个细胞。而多聚体的抗体更可以结合更多具有相同抗原的细胞。
轻链有两种:k (kappa)和l (lambda)。一个免疫球蛋白分子只能有两种轻链之一。
重链和轻链的氨基端组成抗原结合位点。
8.5抗体多样性产生的多种可能模型
一个人的一生中可以产生很多种抗体,有一种估计是1012种抗体。
Landsteiner发现,动物的特异抗体不仅对毒素、对病原菌,而且对化学分子,包括自然界不存在的化学分子,而且很多化学差别能够引起不同的抗体(Landsteiner,1936)。这让人们大开眼界,认识到多样性是识别化学特异性。
动物个体如何产生数量众多的不同抗体?
争论的核心问题在于:“多基因”对“少基因”,“种系发生细胞”对“体细胞”。一种观点认为抗体的基因来自进化过程的积累,在个体的种系发生细胞有很多编码抗体蛋白质的基因,甚至一一对应各种不同的抗体。另一观点认为种系发生细胞只有很少与抗体蛋白质相应的基因,在体细胞分化过程中产生更多基因(或其重组、突变)而编码所有抗体。
曾有多个假说,例如:
1)多年坚持主张抗体的产生犹如酶的适应性的Burnet曾认为无需提出基因是抗体特异性的原因(Burnet and Fenner,1948);
2)分子生物学家Lederberg于1959年提出基因与抗体的关系:抗体蛋白质的特异性由其特定氨基酸序列所决定;产生特定抗体的细胞含相应的特定核苷酸序列;抗体形成细胞的基因多样性源自其增殖过程中很高的自发突变率;高突变率包括细胞增殖某些时期Ig的DNA组装随机性。每个细胞在开始成熟时,按其基因型自发产生少量抗体;未成熟的抗体形成细胞在遇到同源抗原时被抑制(可以是消除细胞);成熟的抗体形成细胞在同源刺激下成为浆细胞;抗原刺激触发成熟细胞进行增殖,但基因型稳定,因而细胞克隆增大,产生同源抗体;抗原消失后,这些克隆仍然存在,一旦遇到同样抗原可以很快出现抗体反应(Lederberg,1959);
3)物理学家Leo Szilard(1898-1964)于1960年提出抗体产生的理论。从细菌基因的重量和哺乳动物一个细胞内DNA的重量,他推算一个细胞内可有一百万种基因,他认为每一种抗原可以进入细胞内,通过结合特异的酶,解除了特异的抑制子,使得对应的抗体编码基因得以启动表达,产生抗体(Szilard,1960)。这一理论需要在种系发生细胞就存在很多基因,不需要体细胞基因改变;
4)1962年,当时在美国Wisconsin大学的英国科学家Oliver Smithies(1925-2017)等提出结合珠蛋白(haptoglobin)的基因可以有基因重组(特别是基因复制duplication)和点突变(Smithies, Connell and Dixon,1962)。1963年,Smithies提出同一条染色体基因重组(特别是基因交叉及其导致的倒位)是Ig多样性的机理之一,另一机理为Ig基因的碱基突变(增加或减少碱基导致移码突变) (Smithies,1963;1967);
5)1965年,加州理工学院的William Dreyer(1928-2004)和Claude Bennett提出:在种系发生细胞的同一条染色体上,一部分由多个编码V区的序列重复组成(例如成为环状DNA)。而编码C区的序列可以如细菌质粒形成过程一样在染色体之外。在体细胞分化过程中,C区域的DNA只与V区域序列之一(多个环之一)匹配而产生独特的轻链(Dreyer and Bennett,1965);
6)意大利纳布纳斯国际遗传学和生物物理学实验室的科学家提出:编码Ig的基因其遗传密码有特殊性,同一个密码可以被翻译成为不同的氨基酸(Potter,Appella,Geisser,1965)。也许从几百个特殊区域选其中一到两个与C区组成一条Ig(Cioli and Baglion,1966);
7)Leroy Hood(1938-)成为加州理工学院Dreyer的研究生,他们提出:N端V区的肽段与C端分别由两个基因指导编码产生,之后两个肽段由酶促反应所连接称为单个肽段,或编码N端和C端的两个基因融合、或其RNA融合(Hood, Gray and Dreyer,1966);
8)剑桥的英国医学研究基金会(MRC)的分子生物学实验室(LMB)的分子生物学家Sydney Brenner(1927-2019)与免疫学家César Milstein(1927-2002)提出:编码共同区域的核酸序列是酶的识别位点,这种酶切割DNA,切割后DNA在修复过程中在V区引入变异(Brenner and Milstein,1966);
9)Edelman提出:在进化过程中,编码Ig的基因发生串接重复(tandem duplication),可能重复到50个左右。它们出现点突变,从而不同。在哺乳动物个体的淋巴细胞成熟过程中,出现体细胞的DNA交叉(somatic cross-over),产生基因突变(Edelman and Gally,1967);
10)剑桥大学植物系的遗传学家提出在同一个染色体上,有多个编码Ig的基因重复排列,淋巴细胞成熟过程中,发生同一染色体内的交叉(intrachromosomal cross-over),两个基因连在一起编码一个Ig(Whitehouse,1967),这一假说在Dreyer and Bennett(1965)基础上进了一步,编码C区的基因不再是在染色体外,而是与编码V区的基因同在一条染色体上;
11)伯克利加州大学科学家提出编码V区域的基因与编码C区域的基因需要在DNA或RNA水平连接(Koshland, Davis and Fujita,1969);
12)到1970年,Hood和Talmage还认为种系发生假说更有吸引力(Hood and Talmage,1970);
13)Edelman提出:在淋巴细胞成熟过程中,编码V区的多个基因中的一个因为基因转位(translocation)而与编码C区的连接在一起,编码Ig(Gally and Edelman,1970);
14)Jerne提出免疫器官是突变发生器官(mutant-breeding organs),其中淋巴细胞编码Ig的基因出现体细胞基因突变,生成多种抗体(Jerne,1971);
15)Salk研究所的Melvin Cohn(1922-2018)提出:所有体细胞都有低频的基因突变,种系发生细胞有25到50个V基因,这些基因在体细胞中出现低频突变,在高变异区域的突变比其他序列高10到100倍(Cohn,1971);
16)英国国家医学研究所的科学家提出有三套V基因,都存在于种系发生细胞(Williamson,1972)。
综上所述,仅仅基于当时已知Ig的轻链和重链有V区和C区、V区有多种氨基酸序列这一基本情况,就可以提出多种假说。
但是,科学不能停留在猜测。
8.6分子生物学实验确定抗体产生的机理
只有实验能确定抗体产生的确切机理。
种系发生细胞学说认为对应于每一个抗体(包括其V区)都有一个特定的基因,由此推演,就需要细胞早期拥有较多相应的编码基因;而体细胞变异学说认为变异导致更多基因,早期不需要很多基因。所以,区分这两类假说最简单的方法是检测编码V区基因的数量。
第一个用实验推测抗体基因数量的是美国西雅图华盛顿大学的Ursula Storb。她取脾脏的DNA,放射性标记脾脏和骨髓瘤的RNA,看它们之间的杂交量,而加没有标记的肝脏RNA作为没有抗体RNA的来源。她假定肝脏RNA竞争掉了非Ig的基因结合,剩下的主要是Ig的基因与脾脏和骨髓瘤的RNA结合。以此,她得到结果推测每半个基因组有6千到1万4千个序列可以编码Ig的V区。因这一数量足够大,她认为支持抗体变异的种系发生细胞学说(Storb,1972)。
这种方法有很多影响因素,推测不够准确。更可靠的方法需要提取Ig重链或轻链的mRNA,在体外翻译系统证明其编码Ig,高度特异标记这种mRNA或其cDNA,检测它与基因组DNA的杂交速率,从而推测DNA的拷贝数(Delovitch and Baglioni,1973)。在不能DNA测序的情况下,当时能用于分析DNA重复序列拷贝数的是C0t分析(Waring and Britten,1966;Britten and Kohne,1968)。以此方法,麻省理工学院的科学家提取骨髓瘤MPC11中编码Ig轻链的mRNA,它与肝脏或骨髓瘤的DNA杂交,推测重复数为40到500,不足以支持种系发生细胞学说(Delovitch and Baglioni,1972,1973)。
纽约市立大学的研究者分析多种哺乳类动物的重链V区序列,发现它们的变化有进化规律,而且有限,认为支持少基因的体细胞变异学说(Capra, Wasserman and Kehoe,1973)。
1974年,多个实验室进行了C0t分析。Storb的结果推测有2500到5000个k轻链的V区(Vk)基因,继续支持种系发生细胞学说(Storb,1974)。洛杉矶加州大学的Williamson推测重链的V区(VH)基因有5000个,也支持种系发生细胞学说(Premkumar,Shoyab and Williamson,1974)。但是,当时在瑞士Basel免疫研究所工作的日本科学家利根川进(1939-)等的结果都支持少基因学说。利根川进通过MOPC70E骨髓瘤获得的结果推算小鼠每半基因组最低可能只有一个Vk基因、最高200个(Tonegawa et al., 1974a)。剑桥大学的科学家用MOPC21骨髓瘤的结果推算有1到250个Vk基因(Rabbits et al.,1974)。利根川进分析MOPC11骨髓瘤的Ig重链基因推算小鼠每半基因组可能只有一个VH基因(Bernadini and Tonegawa, 1974)。瑞士科学家分析MOPC41骨髓瘤的结果支持只有两个拷贝的CH基因(Faust, Diggelman and Mach,1974)。用高度纯化的MOPC41来源的Ck的mRNA,当时在NIH的Philip Leder (1934-)实验室工作的本庶佑(Tasuku Hongjo,1942-)等推测它只有2到3个拷贝,不支持种系发生细胞学说(Hongjo et al.,1974)。旧金山加州大学的研究者也推测Ck 只有3到4个拷贝(Stavnezer et al.,1974)。利根川进在更严谨的实验条件下得到的数据进一步支持Vk 基因数量可能为1、不超过200(Tonegawa et al., 1974b)。
Milstein实验室从MOPC21骨髓瘤纯化了编码其k轻链的mRNA,并进行了DNA短片段的序列测定(Brownlee et al.,1973)。进一步分析多个小片段的序列后,他们只有一种3’非编码区(3’UTR)序列,从而推论编码V区和编码C区的核酸序列应该在同一条mRNA上才能只有一种3’UTR序列,同一个基因编码V区和C区两段氨基酸序列(Milsteinet al.,1974)。
Leder进一步研究发现,MOPC41的Ig基因编码C区的拷贝数只有2到3,但编码V区的拷贝数在30至50之间(Leder et al.,1974),他们提出在DNA或者RNA水平,需要有迄今未知的机理,将编码V区的部分与编码C区的部分连起来。
英国科学家还用MOPC21骨髓瘤进行分析推测V区和C区都只有几个拷贝(Rabbits and Milstein,1975)。利根川进纯化l和k轻链的mRNA达到90%以上的纯度,发现l和k轻链的DNA一样拷贝数有限,再加上当时已知的氨基酸序列,他推算约25种Vk(或Vl),不支持种系发生细胞学说(Tonegawaet al.,1976)。瑞士日内瓦大学科学家分析MOPC41骨髓瘤编码轻链的基因完全没有重复,重复由污染的DNA造成(Faraceet al.,1976)。本庶佑等推测Vl只有两个拷贝(Honjo et al.,1976)。
1976年,穂積信道(Nobumichi Hozumi,1943-)与利根川进设计简单而巧妙的实验检测胚胎期的Ig基因与成体Ig基因的差别(Hozumi and Tonegawa,1976)。他们用Balb/c小鼠衍生的MOPC321骨髓瘤纯化其编码Igk轻链的mRNA,比较12、13天Balb/c鼠胚和MOPC321与之杂交的DNA(编码k轻链的DNA)。他们用限制性内切酶BamH1将基因组DNA切成小段,然后看哪些片段可以杂交k轻链mRNA所制备的放射性标记的探针。他们将k轻链的RNA探针分成全基因的探针和3’端的探针。
在胚胎中,kRNA探针可以杂交到两个分子量分别为6.0和3.9百万道尔顿的BamH1片段,其中6百万道尔顿的片段与全长和3’的两种kRNA探针同等杂交,所以6百万道尔顿的片段应该不含V区。而3.9百万道尔顿的片段只与全长的kRNA探针杂交、不与3’的kRNA探针杂交,所以3.9百万道尔顿的片段应该含V区和mRNA的5’端非翻译区。在MOPC321骨髓瘤中,利根川进实验室发现只有一个2.4百万道尔顿的BamH1片段与全长和3’的两种kRNA探针分别都杂交,而且与全长探针杂交的信号强度是与3’探针杂交强度的两倍。他们的结果提示在胚胎中编码V区和C区的DNA位于两个不同的片段,而成熟的免疫细胞中一个短的片段同时编码V区和C区,编码V区的在mRNA的5’端,编码C区的在3’端。在染色体发生重组后,使编码V区的DNA与编码C区的DNA更接近了。他们认为不会是因为基因序列变化正好失去了BamH1的酶切位点,因为如果失去一个位点,长度应该是9.9而不是2.4百万道尔顿。需要同时改变几个BamH1切割位点的序列才能得到2.4百万道尔顿的片段。以后他们换了限制性内切酶也观察到类似的变化,而且用l轻链也观察到类似变化(Tonegawaet al.,1977a)。Tonegawa讨论了几种V和C区基因重组的模型(Hozumi and Tonegawa,1976;Tonegawaet al.,1977a)。英国科学家用类似方法观察到胚胎与骨髓瘤来源Ig基因的V区和C区有染色体重组,但以为V和C区即使在骨髓瘤仍并非紧邻(Rabbits and Forster,1978)。
1973年,旧金山加州大学生物化学系的Herbert Boyer和斯坦福大学微生物系的Stanley Cohen发明重组DNA技术(Cohenet al.,1973)。DNA序列测定方法至1977年成功地建立(Wu,1972;Maxam and Gilbert,1977;Sanger, Nicklen and Coulson,1977)。
技术的进步推动了基因的分析。1977年,来源于12天鼠胚的Igl轻链基因成为最早克隆的几个基因之一(Tonegawaet al.,1977b),它含编码V和C的部分。利根川进实验室还克隆了HOPC2020骨髓瘤的l轻链基因,也含编码V和C的部分。用电子显微镜检测杂交推算其Vl和Cl间隔1250碱基对(Brack and Tonegawa,1977)。Leder实验室克隆了MOPC149骨髓瘤的两种Vk基因的DNA,发现可能有多种序列有差别的Vk基因(Seidmanet al.,1978)。利根川进实验室克隆了全长的胚胎来源的l轻链基因和HOPC2020来源的l轻链基因,通过分析确定V和C在淋巴细胞分化过程中应该有重组。重组应该发生在V和C之间的J序列,实际为V-J重组(Brack et al.,1978)。Hood实验室分析了22种k链的J序列,胚胎不仅有多个Vk序列也有多个Jk序列,在淋巴细胞成熟过程中,其中一个Vk、一个Jk经过V-J的连接被选择(Weigert et al.,1978)。利根川进实验室再克隆和分析鼠胚全部Jk序列,其中有5个不同的Jk序列,而成熟后浆细胞只有一个Jk序列,他们分析认为在染色体V-J重组过程中,其间的序列失去而被选择的Vk与Jk连接(Sakano et al.,1979)。Leder实验室也有类似结论(Seidman, Max and Leder P,1979)。
1980年,加州理工学院的Hood实验室、回日本东京大学的本庶佑实验室、Basel免疫研究所的利根川进实验室确定淋巴细胞成熟过程中Ig基因发生了两次重组,一次是编码V区的部分与编码J序列的部分(V-J),一次是编码J序列的与编码C区的部分(J-C,亦称class switching) (Daviset al.,1980;Kataokaet al.,1980;Sakano et al.,1980)。利根川进实验室进一步发现在重链的J序列前面还有一段D(diversity)序列,当时他们克隆和测序了8种,所以还有V-D重组(Kurosawa and Tonegawa,1982)。1983年,利根川进总结体细胞染色体重组如图。
染色体重组的多样性是Ig序列多样性的一个重要来源。人的抗体由两条重链和两条轻链组成。人的14号染色体编码Ig重链基因,由2号染色体编码k轻链,22号染色体编码l轻链。功能性重链基因片段包含46种V区段、23种D区段、6种J区段。功能性k轻链有33种可能的V、5种J,无D区段。功能性l轻链基因有33种V、5种J,无D区段。每一个抗体来自这些的组合,至少有5x1013种可能。这不仅是B淋巴细胞产生抗体多样性的机理,也是T淋巴细胞表面受体的多样性机理,人的T细胞受体因此可以有约1016种可能的组合。
8.7 结语
克隆选择学说的直接应用诞生了单克隆抗体技术,它不仅可以用于检测、而且可以用于治疗(Köhler and Milstein,1975)。
抗体是蛋白质。哺乳动物中除骆驼科动物的部分抗体缺少轻链外,抗体亚基一般由两条轻链和两条重链组成。最初在B细胞表达的是膜结合的抗体Ig与2个跨膜蛋白Iga、Igb组成的B细胞受体(BCR)(Raff, Steinberg and Taylor,1970)。BCR受抗原刺激后,通过Iga和Igb将信号转导给细胞内,刺激B细胞增殖和分化成熟,包括基因突变和选择,抗体亲和力提高,成为浆细胞或记忆细胞。一旦再次得到抗原刺激,快速分泌抗体Ig。
抗体有结合抗原的变异V区,和恒定的C区。在幼稚B细胞中,编码V区的有多个序列,还有多个J序列,和有限的C区。在重链还有位于J序列的N端的多个D序列。由染色体V(D)J重组导致特定的一种V序列与特定的一种D和/或J序列连接,重组的产物作为一个外显子与C区一起表达成熟的Ig基因。因为重组过程中选择和组合的多种可能而提供抗体的多样性。不同的V(D)J序列彼此类似,因而不同的序列组合都能组合形成正常的抗体框架结构;同时不同的V(D)J序列又存在一些差异,特别是编码直接结合抗原的位置的序列上,从而在重组过程中提供抗体特异性的多样性。V(D)J重组的机理,特别是重组激活酶的发现,见第14章第5节。
此外,V(D)J重组过程中连接位点处序列的多样性还可以得到增加:DNA断裂位点连接之前的加工、处理,如碱基的随机筛除(deletion),P序列增加(P Nucleotide Addition),由末端转移酶(terminal dideoxynucleotidyl transferase, TdT)介导的N序列增加(non-template nucleotides addition) (Alt and Baltimore,1982;Desiderio et al.,1984)。
除体细胞重组之外,Ig序列多样性还有一个来源:体细胞超突变(somatic hypermutation)。在编码V区和J区的DNA序列,特别是其编码与抗原结合位点的区域,在特定的酶催化下会发生远高于基因组背景频率的单碱基突变。体细胞基因突变,最早由Lederberg提出(Lederberg,1959),Brenner和Milstein进一步提出抗原结合区域的突变频率可能高于其他序列(Brenner and Milstein,1966)。蛋白质序列分析(Weigert et al., 1970)和基因测序发现确实有体细胞突变(Bernard,Hozumi and Tonegawa,1978;Brack et al.,1978),而且淋巴细胞接触抗原时间越长、其Ig基因变异越多(Griffithset al.,1984;Berek and Milstein,1987)。体细胞高突变的机理是活化诱导的脱胺酶(activation-indued deaminase,AID),它催化脱氧胞嘧啶脱胺,碱基变化及其修复导致Ig序列多种变化(Di Noia and Neuberger,2007;Teng and Papavasiliou,2007;Peled et al., 2008)。
抗体多样性的产生,依赖于编码抗体的基因的冗余拷贝、V(D)J区段的重新排列组合,以及编码序列的超突变。这与演化过程中生物多样性的产生是高度类似的。突变是演化的基础。在演化历史上,在不影响原有拷贝发挥正常功能的前提下,冗余的基因拷贝使得基因上影响原有功能的突变能够得以积累,从而为演化出新功能、新特点的新基因提供素材,且染色体水平上的重复还为性的出现提供了可能。在多细胞动物发育过程中起重要作用的SOX基因家族和FOX基因家族就是典型的例子。类似的基因重新排列组合,乃至蛋白质结构域或是外显子的重排(Exon shuffle),也是生物多样性的重要来源。在诸如流感病毒这样的病毒中尤为常见。如同B细胞克隆通过基因水平的重复、重排和突变获得多样性,从而回应抗原刺激产生大量特异性的抗体一样,生物也通过基因水平的重复、重排和其他形式的突变获得多样性,从而回应环境的选择压力,产生出以各种方式特异性适应其所处环境的全新物种。
注1:Burnet于1929年发现第二次免疫反应大于第一次,但这一结果被英国医学杂志拒稿,他后来讲其发表于1941年无需同行评审的研究所发行的单行本中的结果(Burnet et al.,1941)。他发表于1956年的书显然是1955年写作时还没有Jerne的文章。Burnet对澳大利亚的科学有很大影响,1957年他决定将Walter and Eliza Hall研究所全部集中研究免疫学,使之长期成为国际免疫学研究重镇。
注2:Gustav Nossal的曾祖父母是犹太人,因此其家庭也在希特勒时代被迫离开维也纳移民澳大利亚。他从医学院毕业后,对病毒研究很感兴趣,1957年被推荐到Burnet实验室读研究生。结果发现Burnet“转行”全部研究免疫,不再研究病毒,非常惊讶,非常不情愿。为了做实验,他读了文献,特别注意到即将从美国来其所在澳大利亚研究所访问的Joshua Lederberg的方法可以用于自己的研究。
